Patch Set 3:

I have a slight preference for having separate control files;  I feel that the extra code required to handle directories would be small, and it would be justified because it avoids the more common confusion of having template authors need to handle files and directories in different ways.

It seems like you've thought about this more than I have though; if you could expand a little on why having separate control files would be more complex I could be convinced otherwise.
